Riassunto:The freshwater systems are one of the most important natural resources for life. Despite its importance, these ecosystems have undergone major impacts caused by human activities, which directly affect aquatic biota and the quality of the water sources. Considering the value of the aquatic macroinvertebrates as bioindicators of water quality, and the scant information on benthic macroinvertebrates in Ecuador; the aim of this study was to characterize the communities of benthic macroinvertebrates, through the assessment of its ecological significance, where was characterized the morphometry of the micro-watersheds,richness, abundance and diversity of these organisms in streams of two micro-watersheds of priority of the Canton Loja, El Carmen 1 (reference) and Monica (intervened), it is also related the macroinvertebrates organic matter and the riparian vegetation. Four selected stretches of 100m, where in total 14 families are reported as Baetidae, Perlidae, Blepharicera, Leptoceridae and Noelmis. The index of dominance of Simpson was high for the micro-watersheds, the Shannon index presented equity media with regard to the functional groups, while the index of Margalef, express the greatest wealth of specific to El Carmen 1.Functional groups scrapers followed by the collector-gatherers were dominant in the evaluated periods, the organic matter of the microwatershed El Carmen 1 presented lower proportions of organic matter at the level of the two micro-watersheds and the riparian vegetation presented favorable conditions of conservation in the micro-watershed El Carmen 1
